I have an 2006 and have this clunk that happens sometimes when you go over a bump. It's somewhat harsh when it happens. I have replaced the front coils (shock and spring), front endlinks, front sway bar bushings, rear upper control arm, rear lower control arms, rear shocks. The rear spring perches look fine. I am sitting here scratching my head.

How are the ball joints ( upper and lower ) ?
Usually it is the sway bar bushings but seems you have addressed most of the things I would of suggested
What front coils and shocks did you use?
Some of the cheaper ones, well most of them allow the suspension to hit the bumpstops even when new , check to see if you can tell if that is the case

I used Monroe. I know they aren't high end, but should be ok. There doesn't seem to be any wear on the bump stops (they were replaced). The balls joints all look ok. The rear upper was replaced. Thank you for the suggestions. I'm at a loss. I'm a VW guy so some go the suspension geometry is off, but enough carries over lol.

Monroe will bounce off the bumpstops making a noise for sure
I installed a full set on a customers , soon after he complained about strange noises. and yes, it was bouncing off the bumpstops
2 hours later was ordering a full OME setup and then he was a happy camper
That was 9 years ago and still have the whole setup laying around, maybe 175-200 miles on them LOL :)

I have somewhat the same issue with a creaking sound coming from the rear when going over sloped curves and bumps. Thinking it is the rear stabilizer bushings. Project for next spring as we just had our first snow.

No rear sway bar bushings on the KJ. Mine had some creaking from the rear and it was just sand/mud caught in the LCA bushings. cleaned it up and it's quiet.

OP, what happens when you go like 5MPH and slam on the brakes? if it pops then, the lower control arm bushings are probably shot.

No stabilizer bar on the KJ
So it more than likely the upper control arm bushings or the lower control arms going bad
also check the upper bolts on the rear shocks , I've seen them back off just enough to make creaking sounds and it doesn't take much, sometimes 1/8 to 1/4 turn
