Few things to consider, although some you say have already been investigated:
Exhaust mounts
Engine mounts
Transfer case mounts (not if 2wd though!)
Shock absorber/strut shaft top nut and dust cover (not the mount)
Ball joints
tie rod ends
Control arm bushes
Brake calipers
Knocks can be difficult to diagnose as they often occur only when the vehicle is under certain loads/forces/vibrations that are not reproducable by 'bouncing' the vehicle. Sounds can also travel through the vehicle body and appear to originate distal to the source. Some owners have reported knocks at the front which have actually been from the rear suspension bushes.
