I have been reading about lift kits for the KJ and have read in many places and even been told by a couple of different off road shops that the liberty can not go any higher than 3 inches due to something in either the front suspension and / or drive train. Can anyone confirm or deny this for me please?

All depends on how you do it. You can do up to 6 inches with the right parts and shaved CVs.
But with normal full spring lift/JBA upper control arms ( with either OME or Ironman) you can run 3.5-3.75 inches pretty easy those with 245-75-16s and be done
