Ever since I bought my Liberty new in 2004, a "knocking"sound comes from the left rear axle. It sounds like a broken shock.

Now, when I drive over speed humps/bumps, that sound and squeaking comes from both the front and rear of my Liberty.

What's going on?

Inspection time!
Tri-Link upper ball joint, shocks, springs, sway bar tight? U-Joints wheel hubs etc
Front end, Ball joints, CV,intermediate play,etc...etc.
Get a good mechanic to do a road test then have him throw it on a lift and inspect it all.
How many miles on your KJ?
If you still have the stock springs and shocks they are toast by now.
To make you KJ ride better than new, most do a fresh small lifted suspension upgrade using OME coils & Bilstien/OME shocks (under lift section)

I get mad squeaking in the front suspension of my '04 with 65k miles on it, but only when it's cold and/or wet. But I think those are just the bushings being loud and obnoxious...

Probably not very related to your problem though...
