There are two things that most US CRD users "assume" the whole world has. First is the block heater mentioned. North american CRD's came standard with heaters in the block that you plug into your house current and it warms the engines.

I put BFG's Long Trail T/A's in size 225/75R (stock size) on mine and I can tell you that SWMBO will really like the improved handling. They are good in the rain, smooth riding and quiet too. I bought 5 and rotate the spare too. But if you get the stock size then the spare will be ok as a spare...
What changed for 06?
My 06 CR only has 41k miles and I live in central Ohio. Not a extreme rust belt area. Underneath my KJ there's more rust then would be expected on a garage kept, low mileage jeep.
You say your dealer replaced the lift pump in the tank. ARE YOU REALLY SURE of that because the CRD as it left the factory did not have one. Some including myself have put in tank lift pumps on their crd's and cured the air in fuel head problem.
When CRD's stall like that the torque converter is not unlocking and that's not a good sign.
New filters and fluid might be the answer if the drain back valve in the spin on filter is failing and allowing the tranmission fluid to drain out of the torque converter.

I've been on LOST since June of 06 shortly after I got my CRD. But as of late there is a bunch of new owners that don't seem to know what a search is. So the same questions are asked again and again and many of the old timers are long gone from lost.
Chrysler has introduced a upgraded torque converter for the newer more powerfull VM disel engine used in jeeps in Europe and the rest of the world. That's now the replacment for the 05/06 CRD's too!
That little hose had a plastic that fastened it to the coolant line holding it in front of the radiator bleeder valve. They break easy and I have a cable tie on mine.
MrMopar has stated on LOST that they can be succesfully cleaned after removing the electrical part from the valve.
MrMopar also says the latest flash exercises the EGR more to keep it free.
It took the dealer tech 8 hours to replace my EGR and Flow control valves under warranty. Must have...
Actually just the wiring harness and hitch. Everything else you mention and a little more is included in the diesel package. That would include the Optima Battery and 136 amp alternator.
I attended a VW TDI GTG (get to gether) this weekend and one person was replacing a solid pulley on a 96 Passat TDI Station Wagon with a clutch like we have on our CRD's. Putting on the clutch style pulley eliminated all the flopping or hopping the tensioner previously did.

There's a tsb on this. Seems they used a white powder when they made the seat fabric and even clear water causes a ring as the white powder surfaces. I scrubbed the seats on my 06 CRD three times and finally got the powder out. The powder needs to be sucked out with a steam cleaner to remove it...
