Roof rack is leaving stains on my 07

Ever since I installed a roof rack,I get these ugly brown spots and streaks on my Jeep,after every rain and than for 2 or 3 days after.I'll wipe them off and than the next day,when I get home,there they are again.
I used the rubber caps that came with the rack to cover any openings.Since some of the caps were mistakenly thrown away,i used JB Weld.I also sprayed and brushed the bejeebers out of the rack with Flexseal.This is getting to be a real pain in the a$$.

Remove it
take it all apart
sand well, every joint , every place that you see brown stains etc
Repaint every part
its simply water getting insides the tubes and rusting leaving the water stains
cheaper racks are all the same , not primed or coated well from the factory
insides the tubes are never coated so water, moisture collects and rusts ,
when reinstalling use a good waterproof sealant on all joints, any area that slides together , and welded areas
