When it comes time to program the bypass module the instructions will call for you to power the ignition up with the use of a jumper wire. Basically what you're doing is programing the bypass module as if it were a extra key.

That's about right. I paid $300 to have a flush and both filters changed in my KJ. When they were finished they did a quick learn.
A standard flush was $75 though.
I did this with my '96 Blazer(4L60E) with no ill effect, and with my '88 Ford Taurus (AX4N).

I did my lift in the middle of winter. I found it much, much easier to get the new bump stops in by running them under hot water for about 5-10 minutes to soften the rubber up, then lubing the sockets on the jeep with some dish soap to make the new ones slip right in.
I would start by checking the transfer case fluid, but it almost sounds like there may be a problem with the differential within the transfer case, especially since it's isolated to only the full-time position.
If it were in other 4wd positions I would venture to say it was in the front...
