Hello.

My 2006 KJ V6 has an auto trans. it has clocked 93000 kilometers..... or about 60000 miles.

when i got it last year it was stock. currently on 245/75R16. jba. etc

For the last 2000 miles i started noticing erratic transmission patterns - when i speed at the light and it shifts from 1st to second- a thud is felt from the rear diff (i mean i am in 2wd). also - when i back off the throttle and i am in 2nd gear or when i back of the throttle when it is exactly about to shift from 1st to second (like at heavy traffic) - same thud from the rear diff area. -

i have a transmission cooler.

And the rear diff has been checked and re checked again. quality lube etc.

I have no fault code appear. went to a dealer- they said its a simple software update- they updated the software and it did nothing. maybe even make things worse.

am i headed to a trans rebuild? any ideas?

When was the last time you changed the transmission fluid and filter?

^This.

Mine does similar to what you describe. When I slow down, there is an audible, and felt, thunk coming from the back of the Jeep, the last couple mph as I apply the brakes, as I release the brakes to accelerate, the thunk occurs again. I'm sure this is the rear upper control arm bushings and ball joint allowing the rear axle to rotate under torquing.

when you went to the dealer they may have relearned the trans. It will be clunky for a while.

Would still do checks on all the rear control arms (bad bushings) and a filter change on trans. ATF +4, nothing else.

anything but mopar rear upper boomerang the bushings only last about 4 months for me, similar symptoms from the axle rotating under load.
