brake pulse?

So I just replaced my front rotors and pads hoping that the pulsing I have while braking would disappear. Well it didn't. Thinking I may replace to clips on the caliper bracket that hold the brake pads in. If they are a little loose would this cause a pulse while braking? Also I need to replace my passenger side cv/inner shaft, could this cause the symptoms I am experiencing? Any other ideas would be much appreciated, thanks in advance for any help you guys can offer.

Did your pads not come with new retainer clips? Brake pads should not be loose.
Is your vehicle an ABS equipped KJ?

Yes it is ABS equipped. And the clips i was referring to are the clips on the bracket itself. Should the brake pads have come with those? The pads I got did have clips on them, but still seemed a little wiggly. The clips for the bracket I can get at napa in the caliper hardware kit for about 10 bux.

My KJ is Base not ABS, so I should let others more familiar chime in here.
I may recommend that you have your ABS equipped inspected and bled. (every 2 years)

From FSM:
Bleeding does require conventional bleeding methods plus use of the DRB scan tool.
The procedure involves performing a base brake bleeding, followed by use of the scan tool to cycle and bleed the HCU pump and solenoids.
A second base brake bleeding procedure is then required to remove any air remaining in the system.
